Four sampling stations for each environment (bord of mangrove and salt marsh) were performed during September, 2011 and March 2012, using a 20 cm height and 10 cm diameter cylindrical sampler. Three replicates were collected at each station and each sample was divided in three vertical strata: I = 0-5 cm; II = 5-10 cm and III = 10-20 cm. Sediment samples were washed at 300 μm mesh filters and preserved at neutralized formaldehyde seawater solution (4%). Ecological indexes as richness, density, diversity and evenness were calculated and compared between the environments and strata by a variance analysis (ANOVA test). Multivariate tests like Multidimensional Scaling (MDS), Analyses of similarities (ANOSIM), Canonical Correspondence Analysis (ACC) and Principal Component Analysis (PCA) were made. A total of 4,188 animals were registered, 2,024 in the drought and 2,164 in the rainy season. Capitella sp. Tanaidacea and Sigambra grubii, were the dominant taxa during the drought in the salt marsh, except for the deepest stratum, where the Tubificinae dominated. Yet for the salt marsh, Capitella sp. was the main taxa in the first stratum, followed by S. grubii in the other strata. The Tubificinae were the dominant taxa at the bord of mangrove for all the sampling occasions. At the drought season, richness, diversity and evenness were higher for the salt marsh and density was higher for the bord of mangrove. Richness and density were significantly higher at the bord of mangrove. Richness and density decreased, while diversity and evenness increased from the surface to the deeper strata. Can be say that occurred significant differences between macrofauna environments in dry and rainy seasons, with the rainy larger dissimilarities.
