The objective of this study is to analyze the extent of saline intrusion in the estuary of the Mocajuba River and its influence on physical parameters and water quality. For this, two campaigns were carried out, one in the dry period and in the rainy season of the region, under tidal conditions of spring tide. The physico-chemical properties were measured in situ in the stations along a longitudinal profile every 1 km, totaling 35 km sampled, for which a multi-parameter meter and a mini CTD were used along the water column. In the cross section the measurements of the chemical physical parameters were carried out simultaneously with the recording of the directions and velocities of the currents with the aid of an ADCP during a tide cycle (13 hours). It was observed the presence of a longitudinal salinity gradient resulting from the mixture between sea water and continental waters. During the dry period the extent of saline intrusion is observed throughout the analyzed section, and during the rainy season salinity is diluted by the action of rainfall and fluvial flow, null salinity concentrations close to the 35th stretch of the estuary are observed. Vertically no large variations of salinity were observed allowing to classify the estuary as vertically homogenous. In both seasonal periods a decreasing longitudinal gradient of conductivity, hydrogenation potential, dissolved oxygen and total dissolved solids concentrations was observed in the Mocajuba estuary. The mean conductivity, salinity, total dissolved solids and temperatures were higher in the dry period, and in the rainy season, higher averages of turbidity, pH and dissolved oxygen were observed. The chemical physical parameters varied according to the seasonality and tidal cycle, and the flood effluent domain was observed. During the flood period the direction of the currents is from the upstream mouth and the direction is reversed during the ebb. The analysis of the physical and chemical parameters allowed us to conclude that estuarine waters are not suitable for human consumption because salinity levels are high even in the rainy season, but are suitable for recreational activities, fishing and other uses. The concentration limits of each parameter with the exception of dissolved oxygen are within the limits established by the resolution, thus, the estuary is free of contaminant.
