Despite its wide geographic distribution and ecological importance, this family remains poorly explored from a molecular perspective, limiting robust inferences regarding its systematics, phylogeny, and evolutionary history. Among the species of the genus Elops, Elops affinis is particularly noteworthy due to its restricted distribution in the Eastern Pacific, making it a promising model for mitogenomic and evolutionary studies. In this context, the present study aimed to assemble, characterize, and analyze the complete mitochondrial genome of E. affinis, investigating its gene organization, nucleotide composition, codon usage patterns, and phylogenetic relationships. The mitochondrial genome was obtained through next-generation sequencing (NGS), followed by genome assembly, annotation, and comparative analyses with available mitogenomes from other Elopidae species. The mitogenome comprised 16,712 bp and exhibited the typical vertebrate gene organization, containing 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes, and a control region, with no evidence of gene rearrangements or tandem repeats. Nucleotide composition analyses revealed an A+T bias over G+C and compositional asymmetry patterns consistent with those reported for other teleost fishes. Codon usage analysis indicated a bias in synonymous codon usage, with leucine and serine being the most abundant amino acids encoded by the mitochondrial genome. Phylogenetic analyses recovered Elops as a monophyletic group within Elopidae and placed E. affinis as the most divergent lineage among the species analyzed.
