The increasing release of chemical effluents and intense fishing activity in the Amazon estuary can cause changes in the integrity of the environment and its fish fauna. Therefore, the development of indicators to assess and monitor the degree of stress to which resources are being subjected and the responses to these impacts, are very useful to determine management measures necessary. This study uses (1) indicators: Size spectra, Index of Biotic Integrity (IBI) - experimental and ABC curves, measuring the ecological integrity of the bays of Guajará and Marajó (PA) using data from experimental fishing during the dry season of 2007 and 2008, and (2) the indicators created: Index of Biotic Integrity (IBI) - Commercial and Fishing-in-Balance Index (FIB) together with the variation of mean Trophic Level (TLm) to measure the potential disturbance of fishing on the fish fauna, using data from commercial fishing in Marajó Bay between March 2008 and February 2009. In experimental fishing, it was observed that the Guajará Bay has a moderate integrity being influenced by own features of the estuary and the by migration of species, by varying salinity, which reduces the abundance and diversity, and determine the changes in body size of fish. In Marajó Bay fisheries experimental stressed their good health because of their greater uniformity of salinity in the dry season that increases the abundance and species diversity, and was not observed impact of fishing on the pattern of size variation of individuals. The ABC curves seem unreliable when applied to estuaries, a confusing field of juveniles with a shift of dominance. With data from commercial fishing, it was found that the analysis of variations in TLm and Fib are not efficient in small time series. With these data it was possible to perform a seasonal analysis of the integrity of the fish fauna in the Bay of Marajo. Comparing the results of experimental fishing and commercial fishing, the Marajó Bay during the dry season, showed good integrity.
